PD and atrium window in flat roof

I am building a single storey rear extension on a detached property. I know there is a height allowance of 4 meters but my query concerns an atrium window I'm putting in the flat roof of the extension and whether the height of this atrium has to be included in the 4 metre allowance or not?

What are you defining as an atrium window?

If there may be a problem with the extension and roof, then it may be possible to build the extension under PD first, and then alter the roof under PD afterwards. But it depends what this atrium is
 
The atrium is a three panel velux window that is cut into the flat roof and stands proud above it in a mini hip roof shape if that makes sense.

Another factor is the flat roof is on line with the original eaves so the atrium will be above that line but below 4 m. Which takes precedence the max height ie 4m or the eaves height?
 
Do you guys know where the height measurement is taken from? Is it the original bottom of the house or the new bottom? The back of the house ground level is slightly higher because of a patio.

I've looked at the docs you suggested and am thinking that as our eaves on the extension are no higher than the existing eaves and the atria take the extension height to under 4 m then we should be okay. I'm basing this on page 16 of the communities and local gov doc. Am I right or still confused!?
 
Provided it is lower than 4m and the eaves are no higher than the existing it would comply although the eaves must not exceed 3m high if within 2m of a boundary.
