Why is it when i cut the cold pipe to fit to new toilet, it continually bubbled over even though the stop valve was turned off and the cold distribution from the cistern was off and also i drained from the drain off by the stop valve.

Probably because you didnt let air in at a higher point when you drained it to a lower point,
