What should I do?

building control approval is not planning approval.

all you can do is as woody suggested, re-submit the plans with a redesigned roof, and hope they accept that.

if they dont, you have to pull some of the extension down to meet planning requirements.

Since it's a 2nd story extension

2 storey extensions are allowed under permitted development, with restrictions, and subject to neighbourhood consultation, and not if in conservation zone.
But that is 3 storeys, so will never be considered PD.

IMO, unless you are doing a very simple single storey extension, or a loft conversion with Velux style windows, then get full planning every time.

Permitted Development rights will be extended to enable homeowners to add up to two additional storeys to their home through a fast-track approval process, the government has confirmed.

The new rules will come into effect by September to help homeowners gain more living space - with a requirement to carefully consider the appearance of the extension and how this could impact neighbours.

In answer to what should you do - stop building, get planning permission. If refused, redesign.
