when installing a basin waste I put silicone on the front face of the waste were it comes in contact with the face of the basin and also underneath in the gap between the threads and the plastic back nut. Do they seal if you do this and not use the rubber washer that usual goes underneath were you tighten the nut up?

Depends on the waste and basin, should do but to be sure pop to your local merchant and buy a basin mate for the waste, work every time, also a lot less messy and easier to dismantle if you ever needed to, they are a couple of quid

Do you not need to use the rubber then? I ask as I have bought one online that has come without, so not easy to get a replacement.

If you mean the washer that goes on the underside of the basin and its causing you concern go and get a plastic 1-1/4 poly washer simples
