Final question- would you fix the new screws and then punch in old ones, or vice versa?

You punch nails under, not screws, which tend to resist being punched. If you need to sink a screw you clear out the slots with a sharp pointed "thingy" then drive it further in with a screwdriver.

It shouldn't matter what order it is done in

Use the screws you have, add more in between the other nails, then punch in the original nails if needed. Then fill in the holes.
