I would remove the flush valve, remove the old silicone (might have to cut it away) and then reinstall with fresh silicone.

Mask the area off with insulation tape. Apply the silicone. Smooth silicone out with wet finger. Remove tape. As soon as you've removed the tape, smooth out silicone again with wet finger.
